Yup, you can flash right over it, but you'll lose a $550 EcuTek License.
Currently EcuTek has more advanced support on PreJune Unlocked ECUS than any other tuning platforms..
You'll need a ecutek interface https://www.viscontituning.com/products/ecutek-ecu-connect-bluetooth-interface
This will let you log the car, you'll need a stock file from you tuner if you want to flash back to stock.
You have a trans issue or something really funky with the tune.
Get the car on pumpgas and flash back to stock to see what the car does.
If everything is OK, find a new tuner
You really need to take it apart to see what kind of damage you have, but I understand what you are trying to do.

It is well-documented that the Supra transmission has torque limitations in 6th gear, which is why tuning is typically done in 5th gear. Making big torque in other gears isn't generally a problem.

I suggest carefully going over the canbus wires and ensure everything is where it should be.

Most people don't take their car to a shop to do this because the ECU is really easy to take in and out.
