Yes, it is flat but it is within a border. You could cut to size some vinyl as you suggest to fit over the top. Or, perhaps have some custom stickers made to cover the logo. I’ve been considering the latter but I’m a tad too lazy to get it done.

They fit perfectly. I bought some and they are really good. The pattern on the mats even match the pattern on the pedals. I only wish they didn’t have Z4 on them.
