If you move your cat that far down, you'll need some custom harness extensions for your primary & secondary O2 sensors. It'll most like read as if your catless anyway...I suppose it you're tuned it wouldn't matter, but it seems like a lot of unnecessary work.

Possibly. Unfortunately, all of the parts you had installed have the potential to make clunking noises if there was an installation error. Could be front sway bar related if it wasn’t torqued down correctly, however I’m betting it’s related to the coil over install.
