I removed mine completely, and it ran just fine but had a CEL. My tuner must coded it out through EcuTek as I no longer have the CEL.

You can buy just the black stems for the OEM TPMS. Just have to swap them on, 1 screw. I wanted black stems as well and went that route. Might save you some money if you don't need new sensors. Huf is the OEM valve manufacturer. https://www.ebay.com/itm/293983616152

I'd get the custom tune before the exhaust. The exhaust won't make a difference on the custom tune. It won't get ride of a cel. JB4 can't get rid of cel, you'll need something like EcuTek for that.
