Are you referring to the burbles? That's fuel being ignited in the exhaust (which is typical in sport mode). An intake shouldn't have changed that effect.
At first I thought you might be hearing turbo flutter but that doesn't sound like empty milkshake.

Sorry to hear about that. You could try following the steps for removing the liner here. I've done this to remove the ASD amp, and I'm guessing you should be able to access the taillight as well.

Bumping this thread for a (not really) new solution to the problem.
Even after re-torqueing the lug bolts, eventually the noise would starting coming back and gradually get louder over time. So, I took my Supra to a shop specializing in BMW cars to get this problem checked out.

Yeah I don't recognize that piece either from when I installed mine last year. Cool that they improve the kit, but they don't update their documentation so it causes confusion. When I did mine they changed a fitting they used so I was looking for something that didn't exist.

Unfortunately I don't have a good way to show this, but with my APEXi exhaust with catted aftermarket DP, there is indeed a significant difference between valve open and closed. And it's not because of the burbles.
It's hard to tell the difference in videos. You really have to listen carefully...
