There is one more area that requires insulation in the rear cargo area that is also a major contributor to harsh vibrations experienced during low bass tracks and that is the rear cargo panel...Behind the cargo panel there is quite a bit of open dead space and the plastic panel does not have any...
That's why I wouldn't consider purchasing the Bavsound direct replacement speakers until they have a suitable EQ Amp available... There is almost no signal going to the front centers and rear side speakers! The only speakers worth replacing with the current OE Amp setup would be the door...

It appears in the pic you posted that the left - right sliding mirror switch rests below the surface due to the CF thickness...
Are you finding that sliding the mirror switch button to be a problem???
As for the OE tweeter and mids...the front center speakers and speakers directly behind the seats really don't contribute much to the sound system with the current OE amplifier arrangement...Just play with fader and balance to isolate each of them and you'll see what I'm talking about...The door...
I wouldn't replace the subs with direct replacement Bavsound subs until the OE metal enclosures are properly insulated and exhaust ports are added to the narrow panel or your still going to have distortions and nasty low bass vibrations occur....

Actually the Harmon Kardon Speakers in the Supra are fairly decent...
With some proper equalization the highs and mids are fine....It's the low bass response along with rattling and vibration that I found to be the main problems...
I was able to make some significant improvements to the OE...

These splash guards are a must have, particularly with spacers installed....Shown below are the splash guards with 12.5mm (F) and 15mm (R) spacers I just installed....Really glad to have this coverage!
