Just last week, I updated Bootmod on the laptop and reflashed my MultiMap Stage 2 and set the Catalyst to "OEM" and the Catalyst Preheat to "OEM" and all my monitors are set to "READY" as I now went to an AMS GESI High Flow Cat.

Ok, what you need to do then is to make an appointment with Toyota to have the DME reflashed to OEM specifications, make sure you have it documented and have the documentation given to you by Toyota that you did this task.
You will then need to retest.
Your only hope in California SMOG Testing...
I should add that I had this exact problem with my car when I was trying to flash to BM3 for the first time after I had my DME back from Femto, but I was using my phone to perform the flashing.
When I used a laptop with OBD to Ethernet cable I was able to flash with no issues.
You should reach out to ProTuning freaks for help. The good news is that you can drive the car with Stage 2.
You're going to have another issue with Emissions however, as the BM3 stock map is not the one that came with your car, its just stock OEM parameters, and from what I understand CA...
Oh also, get an alignment after you get the coils in - the alignment on many of these cars is goofy from the factory.
I see you had an LS1 GTO as well, I had an 04 and 06 - was big on LS1GTO.com for a long time - really miss those cars :(

Its seriously a very fast car with the auto and the ZF transmission is right below a PDK with how quick it shifts.
Looks like they physically look for a catalytic converter as well?
You could use a tool such as OBDFusion to check if all your emissions monitors are set - anything in "NOT READY" or "UNSUPPORTED/NOT AVAILABLE" under the "CATALYTIC CONVERTER" would probably cause an issue.

Looks like new sideskirt and fender + paint.
You are lucky your car is black, the paint should match perfect.
You could also buy some aftermarket carbon fenders.
You learned a lesson and be glad it didn't fall on you and hurt you - dont worry it has happened to many folks!
Update on this -
I cleared all adaptations using BM3 and reflashed.
I then flashed to "XHP Stage 2" and drove the car around in "D" switching from "Sport" to "Normal" and no issues after the car is warmed up.
I noticed some hesitation at first and it was at low RPMS in 1 -> 2, but anything...
Swapped out my Titan Catless Downpipe for AMS GESI High Flow Cat Downpipe.
Between the smell, rasp and BM3 no longer allowing the workaround for catless downpipes for states that allow one "NOT READY" reading, it was just not worth it much longer.
I forgot how much I hate working on the ground...
You should look into axles as well - from what I have seen folks commenting on social media and this forum, folks with the stock turbo and ethanol tunes (500wtq) are breaking axles on the street while having fun accelerating.
