Toyota definitely still uses single stage for some colours (040 and 202 come to mind as A70TTR alluded to). That said, I don't believe any of the Supra colours are single stage.

Yeah something was up with the pricing, but looks like it's being corrected, at least partially. Current MSRP in the USA is now $1972.44. You can find it online for about $1300.

Vehicles using the 2JZ went into production less than 10 months after vehicles using the 1JZ. I think it's safe to assume the engines were developed at pretty much the same time.
I'm not aware of any flaws in the 1JZ design that were fixed in the 2JZ design.

Toyota used A90 as a way to market the car as a continuation of what various markets have referred to the previous cars as (A40/50/60/70/80).

Often pricing like this is the result of an automated pricing system and/or it is miscategorized. It happens frequently on new vehicles and is often corrected in time. Especially if the part gets frequently ordered.

As we all know, the 2.0 exists in many countries already and it also exists with a manual on the BMW side. Also the M1 engine exists on the platform too, so yeah, it seems very easy for Toyota to sell the Supra with any or all of that.

Possibly, but the BMW systems care about the battery a lot. You should read the warnings they have about it in the Toyota reprogramming instructions.
