Boost leak first and formost. Fix the mechanical issues before you go any further.

I'm guessing the harness to the transmission from the ECU isn't seated properly.

Might be a stupid question, but do you have plenty of fluid in the trans/converter, etc? Fill it when it's running, shift through all the gears, put more fluid in, tip the car on its side and put more fluid in?
