I have quite a few mods as well. No CEL. Intake, exhaust, JB4, Meth Injection, Catted Downpipe, Charge pipes (for the meth), etc. CEL is usually off - I've ran into a couple hiccups.
I run meth, but run it through BMS's FSB. I did not tap that location. It's likely port injection that was mentioned above.
Might as well go full send on this one and put the Port Injection back on it. ;)
I mean, it's fine if you, or someone you know knows what they're doing. Just like any other flash or tune, you have to watch your logs, check things, make sure the car is behaving, etc. JB4 is just a tool, and it works well. The out of the box maps are decent, but not great.
Not enough E shouldn't kick the car into limp mode, but you were kicked into limp mode. Something isn't quite right there. To reset limp mode you need to complete a full ignition cycle (meaning open the doors and wait 6 minutes for all electronics to reset).
E20-25 isn't a HUGE deal, but...

Yeah, not bad -at all-. I'm E40, Meth and JB4. It's a dreeeammm to drive now that the tune is pretty dialed in. I was going to hit the track tonight but rained out.
