Car shakes after flash

So yesterday I had gotten a custom tune from fpaul80 for stage 2. Everything went fine after the flash. I waited 30 secs turn on my car and it started shaking. I swapped back to stock tune turned on the car and it was fine. I drove it around just to be sure. I then flashed back to the custom tune and samething. This time I waited for a bit after a min or so the car finally came to a idle and stopped shaking. I drove it around seemed fi e. I stopped at a store, turned off the car and back on "still stage 2" and it was fine the shake was gone on start. I emailed the tuner and he said maybe due to learn adaptations. This morning it happened again where the car shaked for a min or so. Anyone has this issue? Tuned with bootmod3, mods DP, intake, charge pipe.
