Driver side window fully dead during PPF installation

I took my 5 month old Supra with no issues to a popular and reliable PPF shop. I specified when I dropped it off that they do pre cut only (which they offer) yet they ignored me and I was shocked when I went to check it out and saw a lot of stuff removed from the car like the door handles, side mirrors, rear lower plastic bumper with manual PPF cutting.

Before they handed me the car the owner of the shop called me personally to inform me the window suddenly stopped working and it is stuck in the ~1cm drop from when you open the door, so I immediately assumed they damaged it. The passenger side window is totally fine, all switches work on driver side too. The comfort open feature from the fob also only operates the passenger window meaning the motor or fuse might be dead for the driver side. They disconnected the battery before removing the handles and side mirrors.

So I took the Supra to Toyota and after basic diagnosis they told me they found an error but didn't give me much info, and they found a missing screw and pry marks and told me the car was modified so the warranty will not cover this fix. Now I approved additional diagnosis for it at my own expense. How much am I looking to spend to fix it if anyone has experience with this? I will hold the shop liable for the bill. Thanks.

Yesterday I went on something like this in my car i gave it to them to install PPF.
When I tried to lower the driver window, the console wasn't working (lowering driver, passenger, flipping mirrors, etc.)

The problem was the connector, it's fully installed, but wasn't working.
We pulled it back 2 times, and last with slight force, and then worked again without issues.

Try to slightly force-mount the connector, if it didn't work, put electronic cleaner.

Thanks for the reply. Toyota diagnosed it and found out that the computer of the driver window, regulator, and motor will have to be replaced but the parts aren't in stock and they told me it can take up to a month to arrive. Total turned out to be $850 which is fine as I assumed it's gonna be higher. But I will still try to make the PPF shop pay for it.

My passenger window, side mirrors, and all switches work fine. Even using the key fob only the passenger window rolls down.

Edit: Shop agreed to pay for it.
