In order to make them truly functional, yes you would have to cut the fender liner to allow for the airflow to pass through. You could also put some ducting and route it to the breaks for additional cooling.
Maybe you can come up with a ducting solution?

Yes, in that photo you don’t see the paint because many people who install them paint that little lip.

Honestly, that front vent might look better without any sort of mesh. Just make a nice, smooth transition from the outside of the vent to the inside, just enough to cover up the exposed paint, then leave the rest open. Like a headlight intake.

Looks like the new design blocks the painted part of the bumper cover that would otherwise be visible through the mesh, and annoying on a brighter color car.

This looks great. Though they will still be non-functional. The opening does not have direct connection with engine bay space. I would also worry about rain water getting through this vent into space between hood shell and frame. Water may accumulate there and cause all kind of issues.
Does the OEM have a seal and fit tightly into place? I doubt it. If there is no seal, water is able to get into that area anyway. Maybe not to the extent as if they weren't open, but you can bet water is getting in there.
