tl;dr no, it won't affect performance. It's on the intake side.
Do you have any pictures? It's likely a matter or some interesting wrangling. There is a lot of plastic in there that makes installing some intakes a little tricky, especially towards the front bumper.

No, a Pure800 is good for 670-700 depending on things/your car.
Remnant is a G35-based design, stock location turbo (but not stock frame) a solid choice based on original numbers. The G35 will be the best bang-for-buck turbo on the market here...

BOV is on the charged side, it shouldn't interfere with anything on the intake side... Unrelated components. Potentially fitment issues, but I can't see how.
