Last weekend I installed the EOS manifold, got it all buttoned up, went for a drive, and was only making 3 psi. I figured it was a boost leak, in pulling the manifold back off I found that the FTP charge pipe was ovaled from over-tightening the clamp. This weekend I replaced the charge pipe, did my best not to over-tighten the clamp, went out for a drive, and the car is still only making 3 psi.

This time I decided to take a log though, and it appears the car is only making 3 psi because it's only targeting 3 psi.

What would cause the car to drop the boost target to basically zero? There is no CEL, no DTCs, nothing appears to be out of the ordinary other than the low boost target.

Hm, looks like it’s related to the flex fuel system. According to this page:
https://zeitronix.com/Products/ECA/ECA2CAN.shtml

“CAN input status” of 1 means “sensor fault”, I suspect that’s why the tune is dropping the max cylinder fill to 100. It’s still reading the right ethanol content though. Fitment between the EOS manifold and the Visconti flex fuel sensor was seriously tight, I wonder if something got damaged on the sensor during the manifold install.

So- weird thing. Sometimes the ECU will 'remember' the old E content for some time if you're not getting a signal. I'm guessing that Mason is right. The connector might have come undone. The sensor itself is likely fine, they're pretty durable. If you remove the top cowl, or even can get your hand back there, you'll be able to see if it's unclipped.

This is likely your problem. Input CAN Status not being 0 will put the car into a limp mode.

Yep that was it. I never disconnected the flex fuel sensor, and it’s a latching connector so I didn’t even think to check it, but somehow during the manifold install it came unplugged. What threw me is that the flex fuel system was still reporting 51% ethanol, even after disconnecting the battery and unplugging the entire DME, so I figured it was still partially working and something internal might have been damaged. Nope, completely unplugged. All good now.
