Just got my Supra about 2 weeks ago. I’ve since put almost 200 miles on her. I’m not sure if the sound was there since the beginning, but today I noticed that when in gear, every time a press on the gas pedal, I hear and feel a low pitched thud. Every single time I get on the throttle. It’s less evident when sport mode is turned off, but it’s there. Is this normal?

Sounds like the normal drivetrain "slop" being taken up, and it will be more pronounced with the sharper throttle response in Sport mode. Every manual I've owned has done this a little bit. It's almost a 'thwack' in my Viper from the rear end as it suddenly transitions from negative decel load to positive load. I see no cause for concern.

My 2023 MT with 9000 miles has always done this. I am on a quest to rectify it with after market parts that don't increase NVH, but yes I would say it is normal in this car in stock form unfortunately.

Thanks for the input guys. I recently had the car at my local Toyota dealership to investigate the parking assist alert issues. I thought they may have hurt the car while they had it.

Did the TT differential lock down not correct this?

I would be curious what the dealer would say if you brought the clunk to their attention... If it's something they could genuinely address with an updated bushing or something that would be awesome.
